С Android Studio 1.4 вам не нужно переопределять систему idea.properties. Вы можете создать idea.properties только с теми переопределениями, которые вам нужны.

Для меня это:

idea.properties в %USERPROFILE%\.{FOLDER_NAME}\idea.properties

idea.config.path=d:/Android/AndroidStudio/config/
idea.system.path=d:/Android/AndroidStudio/system/
