resource.getFile() ожидает, что сам ресурс будет доступен в файловой системе, т.е. он не может быть вложен в файл jar. Вот почему он работает при запуске вашего приложения в STS, но не работает, как только вы создали свое приложение и запускаете его из исполняемого банку. Вместо использования getFile() для доступа к содержимому ресурса я бы рекомендовал вместо этого использовать getInputStream(). Это позволит вам прочитать содержимое ресурса независимо от того, где он находится.

Если вы используете Spring Framework, тогда чтение ClassPathResource в String довольно просто с помощью Spring Framework FileCopyUtils:
